This has been ongoing for a while. It's rare, but happens enough to raise as a bug.
When procedurally creating interior, exterior, or dungeon environments the collision meshes on static objects remain non-functional. In exterior locations this allows player to run through buildings. In dungeons and interiors, player will fall through the ground into void.
The root cause is an intermittent Unity physics glitch when building fully procedural scenes. Currently seems impossible to reproduce intentionally, no known workaround. I'll keep my eyes open for more information.

Is this still an issue? I don't think I've ever encountered it. Maybe it's been fixed in one of the Unity updates.

This particular issue should be resolved now we've moved to Unity 2018.x. I'll mark it closed now.
