So i noticed that if you cast a soul trap and kill an enemy and immediately load your game and do it all over again, and load your save once again and soul trap/kill the enemy you can fill all your soul gems with just one enemy. Somehow the soul trapping stays in the games memory and the next time you soul trap a foe it fills all of them(soul gems). I am not 100% sure if this is what causes it, but something like that seems to be the cause.
Edit: It does not work every time, but keep loading a few times and you should see 2-3 soul gems fill with just one enemy.
Edit2: Save is front of Dragonling(quest Dragonling) and the character has multiple soul gems and soul trap spell.
Edit3: Smaller dungeons is active.

I also managed now to steal 3 souls at the same time and not kill the monster. I attacked it, hit it, got 3 souls and the Dragonling was still alive. . I also noticed that the soul trapping fails quite often even when the trap is active, i get the message "trap is active" and yet do not get the soul when the monster is killed. Something is messing it up, but i can't honestly figure out what. Well, i usually save in front of the thing i want to trap and just keep loading until i get 1 soul and the target is dead.

That's the Chance component at work from spell. Once soul trap is active and you slay the targeted monster, the effect will roll for Chance and you trap the soul if successful (and have an empty trap available).
You shouldn't be able to reload and trap multiple times though. I'll move this to Bug Reports and take a look at what's happening there.

Thanks for looking into it. I have no idea why it works so weirdly in my game. I should mention that i have only soul trapped Dragonling enemy that appear in the Dragonslayer quest for Knight orders. What is happening is that the enemy is being killed by multiple damage sources. Both your weapon and any of the enchantments on it would have killed it.
For some reason all these damage sources are allowed to set the health of the enemy and for each of them the soul trap chance is activated.
I did not find any issues with loading saves. It's just that due to the random chance of capturing the souls after each load you would capture 0, 1, 2, or 3 souls.
