I don't mean to put words in your mouth but as I understand it now, in light of your explanation, you're saying the only feasible way to alter the main quest line would be to completely recreate all of them from scratch with new quest files with an option to use the classic main quest line or a new (rebuilt) main quest line?
Each quest can be altered individually and it'll work fine with the rest. A person would probably copy the quest file as it exists in Daggerfall, make a few changes, and then put it into a zip file. The zip file would need to be extracted into /DaggerfallUnity_Data/StreamingAssets/Quests, where it would replace the classic version. The wise player would keep a mirror of their original quest files in case something went wrong, of course.

As long as it uses the same quest name as the classic one, the replacement will work flawlessly. All the unaltered quests will accept it as a new family member without a problem.
