Each quest can be altered individually and it'll work fine with the rest. A person would probably copy the quest file as it exists in Daggerfall, make a few changes, and then put it into a zip file. The zip file would need to be extracted into /DaggerfallUnity_Data/StreamingAssets/Quests, where it would replace the classic version. The wise player would keep a mirror of their original quest files in case something went wrong, of course.

As long as it uses the same quest name as the classic one, the replacement will work flawlessly. All the unaltered quests will accept it as a new family member without a problem.

This is resolved in 0.14.0 with new Place resource variant specifically for this fix. Quest Sx001 will now select randomly between Castle Faallem and Fortress of Fhojum like classic.
