So, I'm in the Aldingwall Mage's Guild, and the spell maker NPC literally doesn't exist in her room to the right. In DFUnity, she's there.
Did this happen in classic a lot? I never noticed when I played through before.
How common are missing NPCs in classic?

Hmm... try talking to them? Maybe only the visual is missing.

And maybe time of day? NPCs aren't present outside of normal hours. This happens in DFU as well if you break into the guild outside of normal times.

You didn't happen to escort them to a different city at some point? IIRC they don't come back once you've helped them along.
Is there any reason you're running the game at 20,000 cycles? That's not even meeting minimum system requirements...

Things I can confirm:
- She's missing when I load your game as well
- She's not missing in another, fresh save I used
- She reappears in your game if you fast travel to another location and back, resetting building interiors
For some reason something in the data for that NPC to make her no longer be there must have been set. I'm not sure where this is in the game save data, but resetting buildings by fast traveling will fix it if it's causing you trouble.
