FactionData Questions

I have no idea how any of this works, and I'm terrible at trying to put thoughts into words to begin with, so sorry if what I'm asking makes no sense.

So, I'm comparing the FactionData.txt between two saves and I notice that the enemies and allies listed for each faction is different between the saves. Does this come from the rivalries and such that NPCs tell you about when you ask for news? And if it does, how does it change over time? Currently, merchants won't talk to me over a faction rivalry, so I'm just wondering if that may change on its own over time, or if maybe something just got screwed up somewhere if allies and enemies aren't supposed to change.
