When on the ship, you can see some of the villages floating in the air close by. Also there is issue with insta-death --when you jump out of the ship in the water and want to get close to the ship, the second you touch bottom part of the hull you get instantly killed.

I don't see a floating village with my ship test saves or the savefile you provided.
The death by hull is real though - probably same issue as the already reported death by ceiling when swimming.

I believe the floating cities are due to an off-by-one bug for terrain object collection when TerrainDistance=4. I've been meaning to look at this for a while. There's a bug report for this open here, which I'll bump now to remind myself.
Can confirm the crush death while swimming under hull of boat. This one is related to bug reported here. This one is simple to fix, I'll take a look at it soon.

I've merged a change to fix swimming death in dungeons and outside. This will be in next round of builds.
