A lot of people have talked about being able to see immersion-breaking oddities in the distance while on the boat. Some have wanted to move the boat, but that sounds complex and no one's taken it up.
A simpler method, at least to get started, would just be to blanket the boat in fog every time you get on it. Not attractive and not a permanent solution, but at least a start.

Maybe that can be handled by LOD? Lower how far boats and nearby dungeon entrance can be seen, so they cannot be seen from one another.
That would be less intrusive than fog, but not great either, because that means that if you go too far off your boat you'll suddenly loose track of it when you shouldn't, given view distance.
Another idea would be to be able to transplant boat zones to different coordinates at load time ("if loading zone (X, Y) then load (X',Y') instead") so they could be located further away from one another...
